It should not be a problem as long as you download it from a reliable source, I use it too as I have the same problem.
The only other way (I can think of) to solve this would be to keep the in-game sensitivity to 50% and decrease/increase the DPI of your mouse, which you can do in various ways depending on the mouse you're currently using.

Install silent's asi loader(its function is in its name) and silentpatch(it fixes many of the bugs in gta sa, including the y axis problem), this way I believe you won't ever need cleo to fix it.
